In Vaporville, Illinois, the Punisher was on the trail of Flaco Moldinaro (who was under the alias of “Lorenzo DiPatti”), a prime mover in the Medellin Cartel and the chief cocaine distributor in the upper Midwest, and observed his house from a water tower. The Punisher watched as armed men attacked the wrong house and killed a man named Greg Pulowski and his wife, leaving their daughter Maggie orphaned.

Maggie watched a news report about the deaths of her parents and another report about her being missing. Micro found information on a $200 million C.I.A. appropriation hidden under naval weapons research and about former operative Colonel Ross Whittaker, his background, and his ties to Reverend Moon Teck-Yo.

Meanwhile, in his base of operations in Utah, Whittaker chopped the top of a Bacardi bottle with his hand before Colonel Kim challenged him. Whittaker defeated him and knocked him unconscious. Mr. Soon told Whittaker that he targeted the wrong house and the latter revealed that Moldinaro fled and that there might have been a third party. Mr. Soon revealed the reverend’s concerns to Whittaker and insisted that a worldwide anti-drug strike force could only be achieved with C.I.A. cooperation. Microchip found their base of operations after finding a schematic from the Soviet embassy that they were using as a war games simulation. Frank planned to send her to a place where he believed she would be safe and told Microchip to get the flight simulator working before the latter allowed her to watch Transformers.

Posing as Father Angus McFee, Frank visited the Order of St. Bianca and used a letter supposedly from the Pope to convince them to protect Maggie. Afterwards, Frank used the flight simulator. In Chicago, Manual Herrera, the pilot of an Air Force F-5 lost control and ejected before the plane crashed into the Romida O’Hare, killing twenty-four people, including attorney general prospect Senator Orrin Kelsey. Whittaker watched news coverage with Soon and the reverend and assured them that they would take down Moldinaro before he was informed that the Moldinaro shipment arrived. He planned on keeping it a secret from the reverend, as well as to target Representative Leslie Hooks, another candidate for attorney general, who he believed had communist ties.

Frank infiltrated Whittaker’s base of operations and found a cocaine lab with what appeared to be Moldinaro’s shipment. Then, he planted a satchel charge and moved along the ceiling pipes above the hangar. In a flashback, Frank told the real Father Angus McFee that he had to leave the seminary. In the hangar, Frank knocked a guard unconscious with a nerve toxin before discovering their plans to assassinate Leslie Hooks and deduced that they were trying to choose the next attorney general. Then, Whittaker confronted Frank, restrained him, and brought him to the reverend, who allowed the colonel to question him and left them alone together. When they were alone, Frank attacked Whittaker before the colonel overpowered and defeated him.

Whittaker told his subordinate Swain to kill Mr. Soon if Frank knew about their deals. Then, Mr. Soon woke up Frank and began torturing him for information on Maggie’s whereabouts. In a flashback from twenty years earlier, Frank was using a flight simulator. In another flashback to the seminary, Frank told Father McFee that whenever he saw something cruel, he wished somebody dead. After Soon continued to torture Frank, the ex-marine revealed what Whittaker was doing with the drugs. Frank asked Soon to help him, promised to help him and the reverend later, and told him that his name was “Bruce Ayers.” Soon freed Frank and told him that Whittaker was planning to assassinate Hooks himself. Then, Frank snapped Soon’s neck, killing him, before resetting his satchel charge for five minutes, causing an explosion.

All of the base’s planes attempted to launch while Frank impersonated one of the pilots and took his A-7. After taking off, Frank dropped bombs on the base and entered a dogfight with Whittaker’s F-14. Frank revealed to Whittaker that he was the Punisher before the dogfight ended with the ex-marine hitting the colonel’s plane with a missile, killing him and engulfing him with fire. After the battle, the Punisher parachuted out of the A-7.

Later on, Frank returned to the Order of St. Bianca as Father McFee and was surprised to see the real Father McFee. He was told that Maggie was placed in the care of her neighbors. Frank was shocked to learn that it was “Mr. and Mrs. Lorenzo DiPatti.”
